Okay, I had Prophecies but wanted to get NF and Factions, so I bought the trillogy from he NCsoft store. I just activated the additional campaigns - but it seems that you cannot use the new professions from Factions of NF in the prophecies campaign - is there any way to do that that I am missing?

you'll start in lion's arch. basically, the game will then assume that there's nothing before lion's arch, but you'll be able to walk back to ascalon if you feel like it.

what's the deal with being able to equip the "/bonus" items with too high a requirement (like a bow that has a requirement of 9 marksmanship, but I only have a 5 in marksmanship)? How can I even use it?

You can equip any weapon (as long as it's not customized to another character) on any character, regardless of requirement. The requirement determines the damage you deal, or armor and energy for offhands.

They're still useful even though you don't meet the requirements, which usually only affects your damage output. But you still get a decent damage in comparison to the weapons you would use with thoose low requirements anyway. And you do get full advantage of the other attributes, like +30hp etc.

Besides it dosn't take many levels until you meet the requirements.

Just to clarify this, the only thing the requirement affects is what it is listed after. For example, the req would affect the bow damage, but not any of the other mods.
