Will those runes (and insignia) be destroyed if/when you upgrade their armor to the prestige versions (via Deldrimor armor remnants and whatever the other type is)?

No, changing hero armor only changes the appearance.

You can also safely salvage runes and insignia out of Hero armour using an Expert Salvage Kit.

Is a rune salvage 100% or are there any bad things that can happen salvaging runes from hero armor?

100% salvage every time. Nothing bad happens as Hero Armor can't be destroyed.
