kill rurik when we first see him by althea. that'll change the proph storyline by alot.

Rurik kills the king and force marches the Ascalonians across the shiverpeaks, he abandons the prisoners leaving a small "suicide" contingent to hold off the Char while they make their escape. One of the people left behind would be you of course.
Rurik would not die in the peaks, he would in fact betray the DDwarves to the SSummit in exchange for safe passage. Arriving at Kryta, news of his ruthless behaviour pleasing the Murrsat they offer him safe haven and an alliance against the furred barbarians.
rather than a pissy little crybaby Rurik could have been a man willing to sell his very soul in order to "save" his people, and in doing so become the greatest menace in Tyria.
kind of a fusion between factions and prophesies. Factions would have been the straight up (much more realistic and entertaining) story of the civil war in Cantha spilling out, drawing you in and leading to your team overthrowing THAT empire in order to make place for the "Noble" Ascalonians.

In GoM, Shiro and Lich show us as allies who have been betrayed by Abaddon, thus they help us to do.. something o.O and in the end battle, they both sacrifice and turn out to be some sort of good guys. Or at least for Shiro, I always liked him and that would propably soften the we-kill-god thingy.

If I could change the storyline I would do the following:
Prophecies:
After the lich had unleashed the Titans, the Mursaat would shallow their honour and form an alliance with the player in the titan quests, in the end presenting us with their magical knowledge for saving their race (Spectral Agony!!!!!!)
Factions:
You are once again defeated by shiro in Imperial sanctum. He feeling powerfull again, heads towards the Jade sea and Echovald forest to kill the heirs of Archemoros and Viktor as revenge (yeah i know he conjured the jade sea, and that was terrible for both kursicks and luxons, but knowing shiro, he would be happy with just that :P) The luxons and kursicks would unite to defeat this common foe. I imagine the cutscene... Shiro on a hill next to Maatu keep the luxon armada and the Houses of the Echovald marching towards him, he then tries to summon his Shiro'ken, but WHOPS! he's no longer an envoy so he cannot control the bound spirits of the dead, the other Envoys use his bound army to defeat him alongside with the resurrected players, with the aid of the Luxon-Kursick alliance, freeing the bound souls afterwards.
Nigthfall:
I'm pretty with NF story, tweak would be either make Kormir more respectable and brave, or make a god out of Dunkoro's son (Why the hell not? if kormir can be god why can't he?)

Adlebern dies, Rurik charges after charr and is killed. You become king of Ascalon and exodus to Kryta, then story stays the same.
factions:
Shiro isn't evil, is actually a revolutionary wanting a better government for Cantha. He comes back from being assassinated to have you finish his wants, which you complete. Kurzick/Luxon are united with you, and you march on the palace and kill the emperor. Shiro takes over his body and creates a better government.
nightfall:
at GoM, with shiro being not evil, the lich has a re-raised rurik and an undead adlebern as his minions. adlebern is an axe warrior of some sort with a fiery bladed axe, and rurik has his fiery dragon sword. give them some insane monster skills to combat you with to make them on par with shiro in the current storyline. adlebern ends up being an avatar of abbadon, and his being killed by the charr actually started the problems in Elona. At the end, kormir doesn't become a god either, that was just dumb.
and, to top it off, the Great destroyer ends up being glint's baby, and by killing it Glint raises the other dragons to start GW2. the ritual takes the 200 years or whatever the difference from GW to GW2 is.

If you bought Factions from a video game store, there's a cinematic (in real-life graphics) of Shiro when he assassinates the emperor (and the jade wind wich subsequently follows). So he did spill a lot of blood there... Its on guildwars.com if you want to download it.
