Worst
Prophecies: Dunes of Despair - the bonus (honorable mention: Abaddon's Mouth)
Factions: Arborstone - a pain in the ass
Nightfall: Dzagonur Bastion - the NPCs are about as useful as Brechnar in Ring of Fire
Best
Prophecies: Hell's Precipice - a certain warrior boss, and just a fun mission
Factions: Tahnnakai Temple - balance and teamwork needed to handle the eight bosses
Nightfall: Gate of Madness - epic PvE experience, and perhaps the greatest across all campaigns

All of them. I can't think of a mission that I love doing, and that's probably because I don't like any of them. They're just tedious for me.
My joy is this.
Tons of enemies, I slaughter them all, but it's a very cinematic and dramatic fight to the finish. I don't like easily killing, I want to have clashing swords all around me, as I slay my enemy down and move on to the next. Yeah, that'd be killer.

For me when newbie (lvl 19, no elites, no knowledge about online "walkthroughs", no guild or friends and too shy to pug) it must be Dunes of Despair -with bonus.
Attempt 1:
Henching it and get killled by waves.
Attempt 2:
1) Henching it and desperately trying to kill the waves fast enough to get outside and find those "generals".
2) Running outside, but panicing about the hero taking damage from siege and running back.
Attempt 3:
1) as above
2) Running outside through right gate. Stuck among scarbs. See no general. Time out.
Attempt 4, 5:
Same as 3 but for left gate. Ouch, this area is huge.
Attempt 6.
Same as 3, gate straight ahead. Finds one boss kills it. See two other bosses. Time out.
Attempt 7, 8, 9
Gradually working my time down to about 10s left before timeout.
Attempt 10.
Victory, with only a few secondsleft on timer!!
Took me a year before doing that mission again.
Only Northern Wall bonus have taken me more attempts, but that was due to an annoying bug that made the henchies grab some of the armour pieces.

all prof missions are a pain thats why i skip prof with my new characters beating it once is good enough for hm is all i need.
And probably GoM just hate it.
Jennurs horde is probably one of the most easiest mission ive ever done... just do a light bomb run. if you need masters get a full group of people and have everyone except 3 people bomb the harbringers and then the last 3 bomb the last boss gg.

I also like Vizunah Square a lot :P. Fun and chaotic.
As for the actual topic, I dislike Ruins of Morah, Grand Court of Sebelkeh, and it's been so long since I've done any of the jungle missions in Prophecies I've mostly forgotten what they were about. Jungle = snore. Jennur's Horde can suck it too, though it was fun mastering it in HM with a really good alliance group.
My least favorite mission is : The Wilds - I always get lost in it for about 15 minutes, I would be really happy if ANet removes it from the game

The only mission i dont really like would be THK. Sure it can be fun its just when my chars get there i cant be bothered to continue with prophecies
Every mission where the game forces me to defend a tactically useless position.
You all know the type: you're forced to hold somewhere where the enemy can and will attack from at least two completely different directions at once. I never, ever, pick positions like that myself, but I've lost count of the number of times the game has forced me to take a stand in a big open space in a cheesy attempt at increasing difficulty.
My second biggest gripe is missions where I need to keep multiple weak and brainless npc's alive as they brainlessly rush off into the sunset to weakly attack enemies.
It should come as no surprise, then, that my two least favorite missions are Gyala Hatchery and The Eternal Grove.
(Yeah, I know the backroad exploit for Gyala Hatchery, where you clear the path for the turtles before starting the mission, but I try to avoid completing missions through exploits.)

Nightfall: Ruins of Morah going for Masters, Gate of Madness overall.
GWEN: The Elusive Geomancer is annoying as hell. However, currently Heart of the Shiverpeaks is my bane.

Prophecies: Divinity Coast. Get a bad spawn, and you can wave goodbye to the bonus, regardless of how many speed boosts and snares you've packed.
Factions: Vizunah Square. It's bad enough getting poor players in your own group. Setting up a good team just to have the other team made up of leavers/bad players makes getting Masters for this a complete pain.
Nightfall: Moddok Crevice. Only because those runners in HM are a complete pain to catch.
