I'd say the Petrified (Echovald) Forest, and the Jade Sea would be two of them.

I honestly cant think of many others though.

Factions lacks when it comes to this kind of stuff compared to Prophecies :P

The "Stone Henge" looking thing on Shing Jea island. The area right before the second mission, where you do Captured Son quest. It's on the island in the middle of the lake

The Halcyon? Easy. Just come back and explore the area as an explorable afterwards (travelling from... what's the place called... the place you end up after doing the mission). There are even a couple of Luxon quests that involve going into it.
