The Vizier was the Lich all along.
Well, he was the Vizier once. When he set off the Cataclysm that destroyed Orr (and the Charr army) and turned most of Orr's citizens into undead, he himself was transformed into the Lich, which granted him at least some control over the undead. He simply disguised himself as his former self in order to fool the Shining Blade and the players.
(Because of this, I tend to think the Sceptre of Orr may actually have no direct control over the undead, but the Lich/Vizier used the Sceptre to explain why he could control them.

IIRC he needed the scepter to open the gate to the fire islands and control the titans.

I think Abbadon returned him to the mortal realm after he was killed in the Cataclism, the effect of Abaddon on him turned the once wise and peaceful Vizier into the Evil Lich. Then imbued with the powers of Abaddon, he raised teh army of the Dead from the corspes of all the Orrians. The scepter had nothing to do with his powers, the scepter was the only known way of controlling the Titans, (however since i havnt complete Nightfall yet i dont know if this is still considered Cannon since the Titans seem to be sided with Abaddon anyways)

The cataclysm is when an agent of Abbadon (evil god) made him read this incantation or spell which destroyed Arah and the rest of Orr, and all the invading charr. The event also transformed and tainted the vizier into the Lich.

Player characters, then. I'd agree, it was pretty obvious from the player's perspective. I correctly guessed who the Lich was the first time I did Gates of Kryta, and my thoughts on giving the Sceptre to the Vizier were... shall we say... not exactly polite towards Evennia. However, to continue the game you had to give it to him, as much as my better judgement said otherwise...

What the poster above told you was a rather spoilerish version.
What you'd know about the Cataclysm with the Manuscripts is that, as the Charr were closing on Arah, the Vizier read some forbidden scrolls to destroy the Charr army. It worked, but it destroyed Orr as well, and former citizens of Orr have been arising as undead since.

Follow quests in the torment realm and u discover the true nature about the Lich/Vizier transformation.
There is a person in Torment, named Terrick who was a close advisor of Vizier Khilbron. He was the one that instructed and persuaded the Vizier to use the forbidden magic to keep the Charr out.
This wiped out the Charr, decimated Orr and transformed the Vizier into the Lich, making him evil by heart.
Terrick later turns out to be a disguised demonic servant, like the Fortuneteller and General Khayet. Thus it has always been the masterplan of Abaddon.
The only thing I do not understand is: WHY WOULD ANCIENT AND ALLKNOWING DRAGONS LIKE KHUUNAVANG AND GLINT BE DELUDED BY EVIL AND GET AWAY WITH IT???
