One question i have - the afflicted were created in a way by shiro - when shiro was beaten i thought the afflicted would have died out - no more shiro influence to corrupt ppl.
How were there a lot of afflicted left ?

Shiro told Jeijou how to make afflicted via the Chalice of Corruption. They're the reason they continued to spread. That, and plagues don't end simply by removing the source. Plagues=contagions=will spread on its own.

Which is, of course, how the Ministry justifies going after the Am Fah.

Personally, I don't think we're likely to see an alliance between the Am Fah and Jade Brotherhood, even in mind of the desperate circumstances. Every time we've seen them so far, they seemed to remain ready to fight each other... just not when it meant their certain death at the hands of the superior forces of the Ministry of Purity. Apep also doesn't have the record of multiple appearances that Reisen does.

What might happen, though, is that it'll turn out that Apep got caught by the Ministry, leaving the leaderless remnants of the Am Fah to be absorbed by the Jade Brotherhood in lieu of any better options. Reisen would then have good reason to want the Ministry dealt with, but that would put him in secure control of Cantha's underworld and, unless the forces loyal to the empire take swift steps to prevent him from regaining all the power previously split between the two, that would make him the threat to the throne that the previous balancing act sought to prevent.

See Canthan Courier Crisis and Light My Fire. In both cases they view the threat minimal, or small at best, but immediately go "we'll deal with you after dealing with the imperial guard/foreigner who's just a new annoyance right here and now!"

Well, release bug notwithstanding, I think those quests are set relatively early in the first part, before the MoP starts going after them in earnest.
