One thing: you're indeed able to do the quests and missions on both sides. However, whenever you spend your factions, you have the same amount of factions of the other side taken - ie: if you buy 1 amber for 1k kurzik factions, you'll have 1k luxon factions taken as well (unless you have 0 luxon factions). The problem is that to befriend a side, you have to gather 10k factions: the maximum. When you have gathered this, you have no choice but spending them, as anyway they'll be wasted when you'll spend the factions of the other side, and there are more quests rewarded by factions.
So if you wanna be luxon (welcome to Cavalon!), I suggest you to go Kurzik first, befriend them, complete the 2 kurzik missions (and eventually finish the game), and all the quests rewarded by factions before you do any luxon quest. Then spend all your kurzik factions and go for the luxon quests. This is the best way to lose any faction.
