It'll really come down to what's available to you and what skills you want to use.
Axes and swords swing at the same speed. Average damage of swords is greater than axes, but when including criticals (with higher level ability scores), axes do more overall damage because of the high max damage on axes, since criticals are max*2. When hitting someone running (not sure if it has to be from behind or not), you autocritical as well, so you can improve the number of criticals you get in certain situations making axe dps even higher.
Hammers do more than both of them, even considering the lower attack speed. With lower attack speed, you're going to have less adrenaline to use. A lot of the time, you're not just going to be standing there for a minute wacking away, and I consider the lower attack speed not quite as important as people make it out to be. A lot of the time, you're moving to a new target, where your attack is ready to fire right away, and might only get a couple attacks in before moving in on another target, giving your hammer more time to reload again.
The damage is pretty similiar on all of them though, so it really comes down to what you have, and what skills you have or want to use. And if you're using a shield.
Personally I like the hammer's disabling. I like the axe for better skills (over the sword at the end of the game) and higher damage, and use of a shield. I think swords are better for the early game because of the skills available, as bleeding and gash are very good skills even though they're available almost immediately. Swords are also the most common, so you'll pay more for those.

I have played hammer since about lvl 15.... i respecced back into sword to day... and straight back out again....
I never want to PvP without Dwarven Battle Stance again... bloody monks.

I've used swords up until lvl 6-7. bleed is great, but doesn't work on all enemies, if I can't bleed them, there wasn't any other skill I can use at the time. so i switched to axe, cyclone axe is great in mob situation, and then I got dismember, axe twist, executioner's strike. I used those axe skills combo right up tolvl 20. I've tried hammer briefly as well, didn't really like the slow attacks and didn't have the combo knockdown skills at the time to make it worthwhile. now that I have got some good hammer skills and nice hammer, i'm trying it out again. so far I like it. I can't really say if it's doing more damage, but knockdown/blind is a great combo. since I have always been w/e earth based, i can finally use aftershock with knockdowns, gaining one attack spell as before where i only use armor of earth and ward against melee.
so for me it's axe or hammer, both are good, different playing style for sure, pick the one you like and try it out. you can always switch back and forth until you find the right combo skill. i'm planning to switch back and forth between axe/hammer. maybe even trying out sword one of these days if i get a good sword.

There's a lot of Wa/Mo guys in my small guild, mainly because a lot of these guys were soloists or in dead guilds before joining. So far the consensus has been 1 hammer guy and 3 axe guys. Most are around level 13-15 and one guy has ascended at 20. So far the popular skills have been the ability to disrupt/interrupt opponents (hammer and axe) and the anti-mob attack (cyclone axe).
Not sure how things will change as the levels rise though.
I myself have a sword guy (Wa/R) and a hammer guy (Wa/Mo). SOMEONE in the guild has to use cool swords that are dropped. No squabbling for better gear that way.

Flurry and Great Justice, or both. I've used both together. The damage decreased is there, but it's not like you're doing less overall damage, you're just getting more adrenaline. Flurry can be used non stop as well. I think that's a great option if your build isn't energy dependent.
There's a lot of other skills out there, but I haven't tried those out. Battle rage would be great. Berserker's stance. To the limit. Wary Stance.
There's frenzy too, but you have to be careful with that one.

Balthazar's Spirit gives adrenaline and energy when you take damage, and the smiting lineup has knockdowns to synergise with hammer.

I go with hammer, I love the knockdown skills and a combination of, high HP, frenzy, and resist pain gives me better speed than swords and axes most of the time. Combine that with knockdown,weakness and deep wound and you can usually take out anyone one on one.

i'll tell you some of my pvp expirience, ive been using hammers since the begining since i liked the high stats. it's good to have to hammers ready, 1 with blunt damage and another with for example cold damage, just so you can also be effective, to charge my adrenaline i use berserkers stance, its not a elite, and gives you 33% attack increase, and 20% more adrenaline per hit(8sec). once charged you can go for this is the current combo i use devastating hammer (elite, target is knocked down+weaknes for (19) seconds) while he is on the ground you can hit him once, after that you knock him down again with the hammer bash(just knocks down), continued by crushing blow (gives +(19)damage, and inflicts deep wound making health drop 20% for (19) seconds, then i finish it of with irresisteble blow, wich is just a powerfull attack. the hammer bash can be changed for heavy blow ich would knock down and give +(28) damage but only if that person is suffering from weaknes (devastating hammer did that) but heavy blow is not handy if you have switched targets in between. also after devastating hammer aftershock can be used, but i don't have free slots for that since i got endure pain (for me that's 272health for 12seconds), sprint and a res sig.
you might not wanna use this setup, cus it's all focused on 1 person (great for monks) but berserkers stance is really cool.
