I mainly run as a PvP Boon Protector and my three favourite skills in that setup are:
Contemplation of Purity - Really annoys the enemy when they think they've got you then you hit this skill to wipe hex and condition whilst also giving yourself a good heal followed by the minor heal you get when you reactivate Divine Boon.
Reversal of Fortune - 3 heals in one from your Divine Favour, Divine Boon then the next hit you/ally takes whilst being near uninteruptable. Cheap at 5 energy as well = Genius.
Gift of Health - Big heal at lowish attribute spendage in a Boon Protter.
My single favourite has to be CoP purity though. I never used to use it but never leave home without it now.
*Edit*
When PvEing I go for a full healer setup and my 3 favourite skills in that are:
Healing Seed - Good to cast on one of the warriors so that they all take advantage of it when you're in an organised group and they are working together.
Heal Party - A definate must when you're in a n00blet group who seem to think running off in different directions attacking/aggroing different targets is a good idea.
Signet of Devotion - Again a must to enable you to carry on healing in the above mentioned n00blet group when you have to keep using the energy expensive Heal Party.

1. Aura of Faith - what's really awesome about this, is that it doesn't affect just your healing, but all sources of healing on them.
2. Dwayna's Kiss - Combined with 1. and 2. at 13 healing, you get 249 healing for 5 energy. Add 48 for each additional hex or enchantment on that ally.
3. Vigorous Spirit - At 13 healing, and 16 Divine with number 1 - you're looking at 28 health per attack/spell on your allies, saving you a ton of energy. - IMO one of the most underrated skills, I hardly see it ever used. It's also a good cover enchantment from stripping - it's cheap, fast recharge, and long duration.

My 3 favorite monk skills would depend on what I'm doing. If I'm solo farming, I am going to have 3 different favorite skills than if I'm doing a cooperative missions. I'll just list my favorite skill from each of 3 main functions I perform as a monk
1) Pve healer. Dwayna's Kiss - moderaly powerful, cheap, quick to activate and fast recharge. Plus nifty bonus healing if the target is all jacked up.
2) PvP boon protector. Reversal of fortune - very powerful, cheap, extremely quick to activate and fast recharge.
3) PvE solo farmer. Shield of Judgement. The best damage a monk farmer has going since Balth Aura started scattering monsters many moons ago.
Regarding Healing Seed: if they would put Healing Seed back to how it was before Anet nerfed it, I'd put it in slot #1 instead of Dwayna's Kiss.
