Somewhat newbie Elem here, few questions.
Well, my main question is what armor should I be using? Is pyromancer or geomancer armor better in PvE? I've been told to wear the aeromancer in PvP because most enemy elementalists will be using air for high damage. But I wasn't sure whether or not fire or earth damage was a bigger threat at the end game areas.
Also, and this question isn't specific to the elementalist, I was wondering where I change my secondary class. I know it is in the desert, but where specifically are the NPCs that let me change? And if I changed from say, E/me to E/mo, would I lose all of my mesmer skills and abilities and have to relearn them if I wanted to go back to mesmer? And does it cost any gold? Or will I be able to swap out at will with no penalties?
Also, I was wondering if you can over write upgrades on armor and weapons. Say if I shelled out for drok's armor now, and put my current runes on them, would I be able to cover those upgrades with better ones later on? Example: I put my +41 health on a drok's chest, would a +50 over write the 41? I didn't want to end up getting good armor and then being SOL because I didn't have the best upgrades.

It depends on which area you're in. There's a fire-oriented one and an ice-oriented one, but I don't think there are any earth- or lightning-saturated areas.
If you're still early in the game, though, don't worry about it. You won't be using the armor you buy now in those areas anyway.

You have to Ascend first (i.e., do the three desert missions and the mirror fight.) Then you can talk to NPCs scattered around three outposts in the desert, one for each class. If you change secondary and then change back to one you've had before, you get back all the skills you learned for it. And it doesn't cost anything to switch, once you've done the quest for the secondary you're switching to.

Putting a rune or weapon mod onto an item will overwrite any old rune or mod it had.

Many thanks for the quick reply. My biggest concern right now was upgrading armor to suit me for the next big parts of the game. I literally just got into the desert and I am still wearing pyromancer armor from Yak's Bend. So I figured it is time to upgrade. I have about 30k right now and I can afford Drok's armor, so it is a big step for me and I didn't want to get armor with useless bonuses. I was assuming the desert would have a lot of fire based creatures, because deserts are hot and dry, hehe.
And I really don't know what happens after the desert. I am feeling quite lost at this point in the game. But I think I really need to get new armor, and I just don't know what would be the best choice.

I would say either fire or hyrdromancer as almost all the damge you deal with in PvE is fire or cold based as mentioned earlier.

You might be better off with Hydro, you pretty much never see Earth eles in the game that might catch you off guard. Except Forgotten Arcanists anyway. Charr i wouldn't worry about that much but there is plenty of water magic in the Shiverpeaks.
That or i just wouldn't worry, ele armour is regarded as the worst armour on the game, just wait for Factions (if your getting it) and get the +Physical armour.

I dunno really, Air would definatly be my choice for PvP. But i've been seeing a return of Fire in it too. I just stick to my rainbow 15k armour

Just get collectors.
Then when you hit Droknar's get Hydro because Shiverpeaks has Ice damage or in anticipation of when you get to ring of fire islands and Fissure of Woe, get pyro.
Earth damage potential comes not from attack skills like Stoning (Forgotten Arcanists) but skills like Obsidian Flame that do 100+ damage ignoring armor.
Air damage will be negligible in PvE... so don't bother. Mobs using lightning damage do not offer that much pressure most of the time. The only ones I think of off my head are the
Thorn things in maguuma (that use whirlwind, which is COLD damage...)
Thorn things in FoW (all they do is chain lightning and lightning strike)
Mursaat Elementalists (most of the hurt comes from them using Thunderclap which knocks down and enervating charge causing weakness on warriors and rangers)
Lightning Drakes (which just spam Lightning orb)
Desert stone elementals (only air skill is shock)
Skeletal things in the FoW (which use lightning touch while using windborne speed...which is point blank)
Going half half isn't a good idea because it isn't additive, it is local.

True, however I support the point of getting phsyical resist armor, since casters are a main target for warriors. I know that it doesn't make a huge difference overall, since elem armor does suck pretty well. I may as well just wait for factions, since it is only about ten days away, or go with 51 hydro armor since I think I am due for southern shiverpeaks after the desert.

Yeah, the Factions armor sounds better than Prophecies.
My elementalist is my main character, and he's still just on one set of armor.
I never did get around to doing Hell's Precipice (just tried for the first time this weekend). I'd prefer to run water and NOT have Winter along, just for the +15 he's carrying to fire damage. Well, also just for the experience of playing water.
As far as I got, Blurred Vision seemed to work great, but not having much AoE damage was a bit of a bummer. But the real issue was the Sparks, to which neither consideration applies.
Anyhow, I digress ..
