It would be great if we could flag our henchmen individually just like heroes.
I don't think it would clutter the UI if they added 4 more flags under the compass, or maybe switched all the flags to the party panel, which would be more elegant, I think.

Hmm, flags in the party Panel. I /sign for that, even if it doesn't include individual flags for henchmen.

Not for the HFFF reason, but because that's part of the advantage of heroes. You have more control over them than henchies, and that's intentional. It also means you have to be picky about where you use flags, and potentially encourages playing with other players instead (gasp!)

Apparently at one point, you had no flags henchies, so be glad you have 1.
