My guild disagrees over sides, but they aren't going to split because of it. The majority of the pick-a-side content is PvE, and you want to experience all of that possible (but only once if it doesn't have replay value like Prophecies), which means that you'll probably end up getting 10k for both at one time or another. For PvP, it's mostly to no consequence. The things that have the potential to split a guild are town control and elite missions, so far as I can see.

We currently have a poll on the guild forum to help our guild have their say but rather than say "kurz or lux" we've added "wait till we see which side has more benefits" and for the glory hoggers (like there was during the preview event) "see which side wins the most" which currently has NO votes Our guild is strong and loyal but we have one or two members who i think after seeing the 12v12 and all the people shouting "go luxon" from the kurz side then leaving to let them win... I think they may want to join luxon purely for that... for the win
Anyways best solution is a poll. If you guild hasn't got a forum or anything I'm sure there's a site for votes or something to host your own poll that you can paste the link into the Guild Announcements.

I also started a poll on my guild forum. And you know what???Anyone hadn't voted yet. They're confused, they don't know which side to choose....of course they played the FPE but it was too short time to fully 'agree' with one of the side. So I gave them time to make up their mind until the 7 days after realeasing the Guild Wars Factions....

Its not like either side has any advantage over the other one..
I mean, if there were skills only usable by either side, then you can expect some people to have a good reason for beliving one is better than another...
and yes, we have no clear story as to why they are fighting, so why anyone would feel soo passionatly about any one side that they would split from the guild baffles me.
I think its pretty safe to say that once one side is thoroughly explored then the guild and alliance would switch.

It comes down to the goals of the alliance.
If the alliance is bent on holding a town and gaining access to the elite missions, then it is critical that all members of that alliance earn faction for one side only to commit to that ever-increasing race. Over the weekend, I was seeing the main Kurzick cities being held for 700-800 alliance faction points (350,000 to 400,000 individual account faction) and the Luxan capital went for about 1,300 faction points (650,000 individual faction). That's a lot of work and it will only go up once the real game is released and alliances get going. Also, don't forget that towns are awarded to the alliances that win the most in the alliance battles, so it's a heck of a lot of farming & successful pvp that are important to that goal.
For other alliances, the choice is pretty much moot as the actual exploration and completion of quests is not locked by the choice of sides.
Regarding the guild split... I'm not surprised by it and expect many guilds to see mass changes in rosters as the factions become solidified.

of course everyone should concentrate on one side... but what happens once they have HAD control of a place and explored these elite missions completly... they are going to want to then gain control and try the other missions out...
So again, why would you restrict yourself to only 50% of the content?.. if an alliance CAN control one side then there is no reason why they wont want to get the other sides content also.
so, no.. members who split from their guild to join another guild because of faction loyalty are just idiots who are not thinking logically about it and are probably a complete waste of space anyway.
I really cant see why any one person, guild or alliance would ever WANT to be permenantly allied with one faction..... that would be just the same as saying Im only EVER going to play with the skills from 4 out of the 8 professions!
