Biggest ones are:
1) Handling of the BMP. It was a nice idea, but the execution (in terms of "how to get it") backfired horribly.
2) Trying to balance PvE and PvP using the same parameters (skill base, equipment, attributes etc). It was going to either make PvE more tedious than it needed to be or PvP broken. They partially addressed this with PvE skills, but I'm hoping GW2 gets it right from the start.
3) Domain of Anguish. Elite missions are meant to be tough, I know, but when they start to eliminate entire character classes from viability, something went badly wrong. Ursan Blessing fixed that problem, but it's not much better to have to rely on potentially the dumbest build in the game to beat it. Guild Wars is supposed to reward you for being clever, not for copying cookie-cutter builds.

Like you said in #2, I think the many in the GW community are just cheap asses who don't want to pay for WoW and just wished they played it. Honestly, what is cool about GW is that it is GW. GW back when it was only Prophecies = top 3 best games ever for me at least.
1. Listening to the community members that want to make GW2 look like WoW
2. Titles (especially grind-based ones that are not account-based) and PvE skills (especially Ursan's Blessing...)
3. Changes to HoH

I honestly dont hate many things in this game. the few that i do are minor things that i can ignore or avoid. like gold spammers.
my biggest peeve is the drop rate of the zaishen chest. if any anet Staff are reading this, go have a gander at the "Post your zaishen chest drops!" thread. probably around 9/10 of the drops are Cremes, Firewaters, or common tomes. (Assassin tomes anyone? they are like 250g each.)
mostly the other things are minor, like breaking a lockpick and getting a crappy, non max, q13, smiting wand thats purple and has a "of pruning" mod. that isnt inscribable. but i cant fault ANET for that, just my own luck.
personally, i think anet has made very few mistakes with this game. ive been having fun since i bought it. you people with your "ZOMG I HATE ANET" crap need to chill. honestly, what have they done thats all that terrible?

1. Not handling the duping, you dont get 1750 armbraces from farming + buylow/sellhigh + extreme luck in a lifetime.
2. Making Urgoz's Warren + The Deep end chest weapons inscribable. I loved Zodiacs and now they are worth ****.
3. While I am at it, inscribables as a whole. Fun for some skins, lets everyone get perfect weapons but keep some skins uninscribable. Inscriptions took the "lucky drop/identification" out of finding a cool skin with a nice requirement.

I think they only made one mistake, and that was during the year of the ig redux event.
where they assigned the gifts as opposed to grab as many as you can, that was the fun of the event the rush to get presents now its jsut sgo afk for 10 min and pick up whats yours.
everything else was ok, aoe, loot sclae it all made sense,

1) too many pretty armours
2) only 5 stand for armour in HoM
3) not enough (rather no) dedicated storage space for said pretty armours
and
4) not really enough variation in dye colour for said pretty armours, 4 dyes just does do too much any more
