Most baddies in GW are just in it for teh evuls...and that's all.
I never found the story all that great really, tough Nightfall did fairly well.

I always thought that was the norm for MMO's. Fat lewtz and team play has always been the strong suit of MMO's while regular RPG's rely on story and item collection/leveling to over 9000 so you can raep everything.

Depends, I think the lore's great. But that's not the story.
For the big bads:
For the Evulz : Great Destroyer (and he may have a reason with Primordius), kinda Varesh (kinda, but there's faith so that can explain it). The dragons (it seems).
Have reasons : Lich, Shiro, Abaddon, Shamans... The mursaats (if you consider them as baddies)
Not a bad ratio. I've seen a lot worse.

Those 2 are very likely. Revenge? maybe.
In MMOs, you can expect big bads to have a reasons. Why we have to fight everything in the universe? That's the question of every game.

The motivation has already been said in this thread. If Lazarus had to hide his "essence" in WM followers, rather than flee to whatever netherworld the Mursaat come from, it stands to reason that all of the Mursaat had to similarly hide (physically or just figuratively) amongst their WM followers. They're too weak to make it on their own at this point, their fates are linked to the WM, so they're giving the war all they have to try to get back in control.
Also, just because they're not human doesn't mean revenge and spite can't be motivators. Lazarus certainly showed both.
There, happy? Can we stop with the "lol story wut?" comments now?

That's fancruft.
The only story that matters in the WiK is that Salma retakes the throne to ensure that 250 years from now her descendant is Queen. Because Guild Wars stories pretty much end with the final mission (minor exception) people just assumed that the mursaat were all dead. It's annoying that they aren't.
