Do you have Real player installed?, if so remove it.
The reason I say this is not because of guild wars but oblivion, it was doing exactly this, and once I found out it could be real player I got rid, no problems anymore.
Give it a shot if you can, it may work.

Sorry to necro the thread, but one of my guildies is having this issue now, was wondering if anyone had a solution other than a spyware scan (which we have already done as well as reformat the hd, this is a recent problem, so hardware configuration is most likely not it)

It's most likely some process running in the background that takes "focus" regularly. Check in the systray for any small apps that are running, such as a "media detector".
You can also run MSconfig to check what apps are loading at startup and selectively disable them and see if the problem then stops (after a re-boot).

The first suspect I'd look at is your antivirus program. Some, like AVG, were known to cause the problem that you're having in the newer versions. However, they may have fixed this (some have 'gaming" mode that you can enable). Another possibility could be taskbars, docked items, or other GUI pretties that you may have installed, which you can troubleshoot by simply disabling them temporarily.
Next, check your in-game key mapping. Is a certain key that you press causing the game to minimize to desktop? If that's the case, the following step would be to find the culprit program to which that key may be shared.
Another thing to try is to press CTRL+Shift+Esc to bring up Task Manager and keep that open while you play your game. Focus on CPU usage and give it a look as soon as the minimizing occurs. This could point you to a process that's taking focus and causing your game to minimize.
Most likely it's something running in the background that's taking focus. The fun part now is to find it and beat it into submission with a blunt object.
