when you upgrade a gold weapon that has multiple upgrades, does the upgrade your adding replace all the upgardes the weapon has or just the part (such as the haft) that you are replacing? Also, does the weapon remian gold?

Just the part your replacing, a haft would replace a haft and yes, the item will remain gold. The only time an upgrade will change an items color is a white item will become blue.
