Does the original training area that a factions character start off in (the area south east of the monestary) count towards the cartographer title? If it does, is there any way to get a prophecies character there to explore it? If not then it doesn't seem fair to me to make that area explorable to factions only characters limiting my exploration and keeping me from attaining that title as I have not made any factions characters.

Tyrians have gotten the 100% Grandmaster Canthan Cartographer title. The actual area on each continent that can be uncovered exceeds the 100% to allow for situations like this.
