I know this is an old thread, but would running a virtual machine to run two instances be against the EULA?

The point is not that you're running two instances on the same machine. The point is what you have to do to be able to do that. Crossing a street is (mostly) not illegal. actually it states only if it requires no human interface for it to be played, i.e. bots and such. multi clients is perfectly legal unless you have a bot or something similar running them.

No, you are wrong. As "84-175" pointed out in the post you quoted, any unauthorized, or 3rd party, software(or hardware) that influences the service in any way is forbidden. Read that bit where it said, "including, but not limited to" just before describing bots and automated input. NCSoft may choose to allow 3rd party interaction, as is the case with multiple clients, GWx2, TexMod, etc., but it is ultimately their decision. Strictly speaking, all of those are still forbidden under the terms of the EULA.

NCSoft has simply said they won't action user's accounts using those specific tools, but they will also not provide any support if you use them.

Don't use the word "legal" when talking about license agreements, by the way.
