For compatibility with older hardware and remote access programs, Windows uses only 2D graphics routines to draw the desktop (Vista Aero is all 3D though). So, when you have 3D content in a window, the OS keeps switching from 2D mode to 3D mode several times per display line. This can result in lower fps in windowed mode, but it's usually not that much of a drop.
Maybe there is a glitch in a 2D driver. You could try un-installing your graphics drivers and then installing the latest version, or, perhaps, just updating them.
Or it could have some connection to the card itself - that is a pretty low-end card to be driving a 24" monitor (at 1920x1200?).

Update:

I just updated my video card's drivers to the latest one and guess what?

Now in Windows mode, I get about 56-75fps now!!! Thanks guys!

It was all because of old drivers!!! yay!!

The game seems to be running better than when I did the old fashioned way
I have between 55-62fps were as I was struggling and lagging bad when running just the 1
Think installing and updating the hydravision on my graphics card was the main problem all along

ah well here to 2X the fun

Did you update the real gw, then copy and paste the .exe from the real gw folder into the second gw folder, then update that one?

Delete ur old shortcut of it and make a new one. Make sure you lead it where its supposed to be.
